I can't get my screen to light up when applied on top of Adafruit Motor Shield. Screen stays dark. When applied directly to Arduino Mega 2560 it lights up.

  It is very likely that the Adafruit Motor Shield has a few pins that conflict with the NHD-4.3CTP-SHIELD pins.
  Check the schematic in our datasheet and confirm there are no common pins that are needed for different purposes on each shield.
